Sorry, I can't help as we did a walking tour with a guide so didnt take a boat, although many did. Im sure you can get tickets in town before you go though..
I am travelling to kochi - Munnar - Thekkady - Allepey/ Kochi with family. I have made hotel reservations. I want to book taxi for 8 days. Please help with your experience as to book 1 taxi for these days or book separate taxis for all these locations? Any suggestions for taxi operator?

I would book 1 taxi for all 8 days. We did this and it worked out to 1000 rupees for the driver each day.
